If I watermark my photos for the web and what not, is there something else I need to do so that my watermark doesn't show up on my final print?

The point of a watermark is that it cannot be printed or otherwise used without it being obvious whom is the author. So, if you were able to print without the watermark showing up, so would everyone else, thus negating the purpose of the watermark.

Seems to me the solution is two JPG files of the same image, one with and one without the watermark.

Did I understand your question?

You can save the image as a PSD, then you can go in and delete the watermark layer. Or, you can make a JPEG with watermark and one without.
